# About Correlation Engine

**Illumina Correlation Engine** is a cloud-based software platform that provides tools and curated content for exploratory, preclinical, and early translational research in drug discovery and biotechnology. It functions as a multidimensional integration platform, enabling researchers to search and statistically correlate global collections of heterogeneous, large-scale experimental data across diverse platforms, organisms, and therapeutic areas.

## What Is Correlation Engine?

Correlation Engine aggregates and indexes tens of thousands of public genomic studies alongside privately imported data, then allows users to query this entire corpus simultaneously using genes, concepts, biosets, or sequence regions. Rather than searching scientific literature, Correlation Engine works directly from experimental data—meaning you can discover associations that may not yet appear in published papers.

At its core, Correlation Engine uses proprietary rank-based statistical algorithms to score and rank correlations across the following categories of data:

* **Diseases and phenotypes** — via Disease Atlas
* **Tissues and cell types** — via Body Atlas (including single-cell data)
* **Compounds and treatments** — via Pharmaco Atlas
* **Genetic perturbations** — via Knockdown Atlas
* **Pathways and protein families** — via Biogroups (Pathway Enrichment)
* **Cross-study consensus signatures** — via Meta-Analysis
* **Clinical and literature context** — via Literature and Clinical Trials apps

## Integration with Illumina Connected Multiomics

Correlation Engine is deeply integrated with [Illumina Connected Multiomics (ICM)](https://help.connected.illumina.com/icm). ICM is the platform used to organize, manage, and perform statistical analysis of multiomics data. Once a differential expression or other statistical analysis is completed in ICM, the resulting data can be exported as a **bioset** and imported into Correlation Engine for biological interpretation.

Access to Correlation Engine requires the **Illumina Connected Multiomics Professional** subscription tier. The Basic tier does not include CE integration.

For plans and pricing, see the [ICM About page](https://help.connected.illumina.com/icm/about/readme.md).

## Public Data Content

The Correlation Engine public library is one of the largest curated collections of genomic data available:

| Content                           | Count (as of v2.9.0) |
| --------------------------------- | -------------------- |
| Public studies                    | 27,566               |
| Public biosets                    | 202,676              |
| Single-cell biosets in Body Atlas | 3,287                |

Data sources include [Gene Expression Omnibus (GEO)](https://www.ncbi.nlm.nih.gov/geo/), [Array Express](https://www.ebi.ac.uk/arrayexpress/), [The Cancer Genome Atlas (TCGA)](https://cancergenome.nih.gov/), [ClinicalTrials.gov](https://clinicaltrials.gov/), and manually curated studies from published literature.

## Supported Organisms

Correlation Engine supports correlation of data across multiple organisms, with cross-species comparisons enabled through ortholog mappings from Mouse Genome Informatics, HomoloGene, and Ensembl. Commonly used species include *Homo sapiens*, *Mus musculus*, *Rattus norvegicus*, *Danio rerio*, *Drosophila melanogaster*, and *Caenorhabditis elegans*.

## Supported Data Types

Correlation Engine accepts the following data types for import:

| ------------ | ------------------------------ |
| RE           | RNA Expression                 |
| MI           | miRNA Expression               |
| ME           | DNA Methylation                |

## Querying This Documentation
If you need additional information that is not directly available in this page, you can query the documentation by asking a question.

Perform an HTTP GET request on the following URL with the `ask` and `goal` query parameters:

```
GET https://help.bioinsight.illumina.com/correlation-engine/about/about.md?ask=<question>&goal=<user_goal>
```

`ask` is the immediate question: it should be specific, self-contained, and written in natural language.
`goal` is what the user is ultimately trying to achieve, the reason they need the answer. Sharing it helps GitBook give you a better, more relevant answer. A goal is most helpful when it describes the outcome the user wants rather than restating the question. For example, with `ask=how do I create an API token`, a goal like `automate deployments from our CI pipeline` lets GitBook tailor the answer to that use case.

The response will contain a direct answer to the question and relevant excerpts and sources from the documentation.

Use this mechanism when the answer is not explicitly present in the current page, you need clarification or additional context, or you want to retrieve related documentation sections.
