# Base

## Overview

Base is a **genomics data aggregation, analysis,** and **knowledge management** solution within Platform Core.

Base provides a secure, compliant, and scalable environment for collecting, organizing, querying, and sharing genomic and related data. You can combine test results, patient information, metadata, reference data, consent information, and quality control (QC) data to identify patterns and gain insights across datasets.

### What can you do with Base?

<table><thead><tr><th width="170.111083984375">Capability</th><th>Description</th></tr></thead><tbody><tr><td><strong>Data Warehouse Creation</strong></td><td>Create relational database tables that combine pipeline output metrics, Platform Core data files, and additional public or private datasets.</td></tr><tr><td><strong>Report and Export</strong></td><td>Select datasets, run and reuse queries, and export results for reporting or further analysis in other applications.</td></tr><tr><td><strong>Detect Signals and Patterns</strong></td><td>Explore relationships between genomic variants, patient characteristics, therapeutic outcomes, and QC information.</td></tr><tr><td><strong>Profile/Cluster patients</strong></td><td>Group and stratify patients using genotypic, phenotypic, and consent information to support research and clinical studies.</td></tr><tr><td><strong>Share your data</strong></td><td>Share selected datasets with collaborators inside or outside your organization using controlled, auditable access.</td></tr></tbody></table>

### Who uses Base?

{% tabs %}
{% tab title="Clinical/Academic Researchers" %}

* Big data storage solution housing all aggregated sample test outcomes
* Analyze information by way of a convenient query formalism
* Look for signals in combined phenotypic and genotypic data
* Analyze QC patterns over large cohorts of patients
* Securely share (sub)sets of data with other scientists
* Generate reports and analyze trends in a straightforward and simple manner.
  {% endtab %}

{% tab title="Bioinformaticians" %}

* Access, consult, audit, and query all relevant data and QC information for tests run
* All accumulated data and accessible pipelines can be used to investigate and improve bioinformatics for clinical analysis
* Metadata is captured via automatic pipeline version tracking, including information on individual tools and/or reference files used during processing for each sample analyzed, information on the duration of the pipeline, the execution path of the different analytical steps, or in case of failure, exit codes can be warehoused.
  {% endtab %}

{% tab title="Product Developers and Service Providers" %}

* Better understand the efficiency of kits and tests
* Analyze usage, understand QC data trends, improve products
* Store and aggregate business intelligence data such as lab identification, consumption patterns and frequency, as well as allow renderings of test result outcome trends and much more.
  {% endtab %}
  {% endtabs %}

## Get started with Base

Base is available within individual Platform Core projects.

To access Base, navigate to **Projects > your\_project > Base**

### Requirements

Base is included in all subscriptions.

Before using Base in a project, the project owner must enable the module. Users must also have the appropriate project permissions.

#### Enabling Base

1. Navigate to **Projects > your\_project > Base**.
2. Select **Enable**.

Base becomes available to users with the appropriate permissions once it has been enabled for the project.

While Base is being created for the project, a progress indication appears when accessing **Projects > your\_project > Base > Tables**.

#### Configure user permissions

Access to Base is configured through project team settings.

1. Navigate to **Projects > your\_project > Project settings > Team**.
2. Add or edit a user or workgroup.
3. Grant them the appropriate [access](/connected-analytics/project-web-ui/p-team.md).

Users with the appropriate permissions can then access Base in the project.

## Querying This Documentation
If you need additional information that is not directly available in this page, you can query the documentation by asking a question.

Perform an HTTP GET request on the following URL with the `ask` and `goal` query parameters:

```
GET https://help.bioinsight.illumina.com/connected-analytics/project-web-ui/p-base.md?ask=<question>&goal=<user_goal>
```

`ask` is the immediate question: it should be specific, self-contained, and written in natural language.
`goal` is what the user is ultimately trying to achieve, the reason they need the answer. Sharing it helps GitBook give you a better, more relevant answer. A goal is most helpful when it describes the outcome the user wants rather than restating the question. For example, with `ask=how do I create an API token`, a goal like `automate deployments from our CI pipeline` lets GitBook tailor the answer to that use case.

The response will contain a direct answer to the question and relevant excerpts and sources from the documentation.

Use this mechanism when the answer is not explicitly present in the current page, you need clarification or additional context, or you want to retrieve related documentation sections.
